Fujimoto, a once human sorcerer and scientist, lives under the sea surface with his daughter, Brunhilda, and her many sisters. One day, while Fujimoto and his daughters are on an excursion in their submarine, Brunhilda slips out of her father’s sight and swims away on a jellyfish. After being dragged by a fishing net, Brunhilda ends up trapped in a glass jar.

The jar reaches the shore of a small fishing village, where it is found and rescued by a five-year-old boy named Sōsuke. The little boy finds it difficult to get it out of the jar, so he decides to break it with a rock, accidentally cutting his finger. Brunhilda licks her wound, which heals almost instantly much to Sōsuke’s surprise. Sōsuke believes that Brunhilda is simply a fish and takes great affection for her, as well as naming her “Ponyo” (ポ ニ ョ) and promising to protect her forever. Meanwhile, a desperate Fujimoto frantically searches for his missing daughter. Due to her unpleasant experiences in the human world, she believes that Sōsuke has kidnapped her and that she is in grave danger, so Fujimoto summons spirits from the ocean to retrieve her. After the spirits carry Ponyo away, a heartbroken Sōsuke returns home to his mother, Lisa, who tries to cheer him up.

Back underwater, Ponyo and Fujimoto have an argument, during which Ponyo refuses to let her father call her by her birth name. Brunhilda expresses her wishes to be called Ponyo and to become a human, because she wants to be with Sōsuke. Using his magic, Ponyo begins to turn into a human, a power bestowed upon him by the human blood he ingested when he licked Sōsuke’s finger. Her alarmed father forces her to return to her true form with some difficulty and proceeds to summon Ponyo’s mother, the goddess Granmamare, for help. In turn, Ponyo, with the help of her sisters, again escapes from her father and in the chaos uses her magic to become fully human. The enormous amount of magic that he inadvertently released into the ocean causes an imbalance in the world, resulting in the creation of a huge tsunami that leaves all ships (including one manned by Sōsuke’s father) stranded at sea. Thanks to the help of her sisters, Ponyo meets Sōsuke again, who is amazed and happy to see her.
